In the attached file there are several instances of the rectangle with a gradient. They are placed vertically to cover all the page. But that gradient is rendered only for last two items at the very bottom. When fewer instances are specified, no gradient appears at all.
The PDF file is generated via Batik PDF transcoder from the SVG file. This file is included as well.
Compare the result in Adobe Reader or Chrome native PDF viewer.

Same issue with FF23 on Win 7.
