When composing there are a pair of squares to change color - one changes the text and the other changes the background for the entire message.

When clicked they used to bring up the box that appears under Format/Text Color, recently that behavior has stopped - i.e. it no longer opens this box.
I've seen this too, but on my Thunderbird 23.0a2 dated 2013-05-23 it works again...
Can you please check with the latest update?
On my Thunderbird 23.0a2 dated 2013-05-25 its not working. 

I have a feeling there is some bad bug in TB that is trashing memory, I did have the problem where the Archive and Save functionality disappeared, it fixed itself after a while (I'm on nightly builds), now this functionality disappears. Its the kind of thing you see where something is writing to the wrong chunk of memory, so as the code changes where its overwriting changes. Unfortunately there aren't enough developers to get onto bugs when they are actually happening :-(

I can't really reproduce now and I don't remember on which of my installs I had this problem, but it is probably the same as bug 883540...
