The new alarm panel in the clock app sounds like a modal dialog to me, it covers the tab, contains a close button but it comes with a left to right transition. In order to have a system wide behavior we are trying to move all those modal dialogs out of index.html and to have them as separate pages. Then the core page can call window.open or similar to open it and let the system apply the system wide transition for this type of window.
