it doesn't with yahoo, gmail imap, but does with an outlook.com imap account.

The reason to auto check the junk folder for new messages is so you can tell at a glance that there is new junk mail without having to explicitly open the folder.

This can be useful if you are expecting a message that was mistakenly junked, and the new junk indicator (in the folder tree) reminds you to check there.  

Also, an awareness of the amount of junk can be helpful, in case you want to scan through it, or do something else about it.

But you don't want notification on junk (new mail tray icon or alert).

I have check_all_folders_for_new set (which does not enable junk checking) and also check junk explicitly configured in folder properties.

Sometimes or always tb shows the new mail tray icon in response to new junk mail.
