It's a long standing design flaw with all plugins. Focused plugins get all keyboard input including shortcuts to the application. (if Flash wants to make ctrl+w do something in Flash, it can) To use ctrl+w to close a tab you'll have to focus content on the page other than Flash first. (e.g. click the background)
