User Agent: Mozilla/5.0 (X11; Linux x86_64; rv:25.0) Gecko/20100101 Firefox/25.0 (Beta/Release) Build ID: 20131031000009 Steps to reproduce: Select a mail and scroll. Tends to happen more often when the mail is opened in a new tab. Actual results: Black squares appear in the mail. They appear and disappear when scrolling, Expected results: No black squares should appear. Had this problem with Firefox, seems to have been fixed. Currently using xf86-video-intel with mesa 9.2.3.

Hello, I have the same issue both on Thunderbird and on Firefox. For Firefox I created a new bug but when I wanted to create it for Thunderbird I found this one. Check out the FireFox bug if it affects you also. https://bugzilla.mozilla.org/show_bug.cgi?id=941826 I'm also on Arch with Gnome Shell and very few customizations.

As I stated earlier, it is not a Thunderbird bug. It is fixed not by xf86-video-intel 2.99.907-2. This is in the ArchLinux "extra" repository. WORKSFORME. Also the similar Firefox bug is fixed by this update.
