Expected results:

When I try to empty the trash, there is no confirmation prompt.

How can this security question to be activated?

According to the manual this can be done by the "mailnews.emptyTrash.dontAskAgain" field is set to "false" in the configuration.

But does not work!

How/When/at Where did you set mailnews.emptyTrash.dontAskAgain=false?

IIUC, many of "Don't ask again" or "Ask always" setting in Tb is currently;
1. Read the setting upon restart of Tb only. Save in global variable.
2. If setting is "show dialog", show dialog with check box for "disable showing dialog".
3. If user request "Don't show dialog any more", store it in global variable.
   The change is perhaps saved in prefs.js at this time.
4. When shutdown, the "setting in global variable which Tb holds" is not written back to
   prefs.js, because "saving in prefs.js" is already done by step 3.

In above flow, there is no "read from prefs.js setting" step once Tb is restarted.
If you changed mailnews.emptyTrash.dontAskAgain setting to false via Config Editor(or by manual edit of prefs.js) after you checked "Don't ask any more" check box in dialog, you have to restart Tb.
This is applicable to mail.purge.ask=true which is for dialog before start of auto-compact. 
There is no description about "setting change via Config Editor" == "setting change via UI". Even if confusing for you, this is current design/implementation which Tb developers choosed.

With this answer, I can not do anything.

The value defaults to "false" - and still is no confirmation prompt.

So it must be a bug.

What action at where do you call "I try to empty the trash"?
"Empty Trash" menu or context menu?
Or "Delete mails in Trash folder" or "Shift+Delete mails in Trash folder"?
