We've recently deployed the ability to repopulate the search index without having to disable the search in the meantime. That was one of the blocking things to fix this ticket easily.
The index was just freshly repopulated and the deleted/trashed docs should not show up anymore. Please let me know if you stumble over other docs that are not supposed to be in the index.
