Once enabled, FMD should keep working even if the user logs out of FxA (it currently disables itself when that happens). Disabling it will require logging in as the same user that enabled it and going through a forced authentication, but that behavior will be implemented as part of bug 1000323.
I have a tentative patch on my 'bug1014816-fmd-fxa-logout' branch [1], but I'd like to test it more thoroughly before flagging r?. Any feedback is very welcome, though. 1- https://github.com/guilherme-pg/gaia/commit/d6a6070633
