Why is the pref mail.server.server1.directory a absolute path? Shouldn't is be a relative one from mail.root.imap? Or just relative from the location of the file prefs.js I hate having to change multiple places if I move my mozilla prefs directory...

A ROOT_DIR variable in pref.js could be fine, than this var used in paths, I can agree! :)

Relative paths (relative to the profile directory, that is) are now implemented for these preferences, in parallel with absolute paths. If a prefs.js contains only the relative path preference, it functions fine; the absolute path is written out when the preference is changed, but not required for operation.

see comment 2
duplicate of Bug 888371? - Absolute paths in prefs.js, i.e. "mail.server.serverX.directory" property should be removed completely
