Steps to reproduce:
Thunderbird 34.0a1 (2014-07-23) on Mac OS 10.9.4
Installed 3.6a2, works perfectly.
Actual results:
However if I go on Thunderbird>Add-ons manager and ask "check for updates", I am prompted to re-install Lightning 3.6a2.
This did not happen on 3.6a1.
Reproducibly happens on my iMAC and Macbook air, both same operating system
Expected results:
Should have recognised I already have the latest Lightning nightly

It seems that you are using old nightly builds. Current nightly builds are:
comm-aurora: Thunderbird 33.0a2 + Lightning 3.5a2
comm-central: Thunderbird 34.0a1 + Lightning 3.6a1
The custom update mechanism for Lightning nightly builds works this way: If your installed Lightning build is older than 24 hours you will be prompted to get the latest available nightly build. Unfortunately there is no possibility during this process to check if the latest available nightly build is actually newer than 24 hours. Due to the recent build errors on comm-central the latest available build is from 23-Jul-2014 therefore you will be prompted to install this one every time you check for updates.
You have to live with this behavior if you want to use Lightning nightly updates.

At the moment, it is not possible to fix this behavior.
