Details
I just started my Nightly and all apps I added to the WebIDE are gone. Yesterday when I shutdown my computer they where still there.
This is a serious problem. Some of these apps are storing important user data on my phone and I will loose it if I have to re add the apps, because they will get a new ID and won't override the currently installed versions anymore.
I need to restore this apps in my WebIDE or at least the app IDs so they will still override the versions on my phone.
I'm using the Windows Nightly build from 2014-09-17 on Windows 7. I haven't installed the latest update from today.
If you need any future information I'll be glad to provide them.
Mat, Paul mentioned you saw this as well.
Are you also on Windows?

Jovan, if you grab an earlier Nightly[1], do the apps come back?
Do you know what build you have previously? Was it the prior day's Nightly, or perhaps something earlier?

I installed this build[1] and now the apps are back.
Since I update almost every day I think I had the build from 2014-09-16, but I'm not absolutely sure.

Okay, I just installed this none debug build[1] and the apps were still there. Then I let Nightly download and apply the latest update and restart. Apps are still there. It seems that this was a temporal issue...

Well, I am very glad the apps came back for you! :)
But I agree it's strange for them to remain even after updating again.
Perhaps Mat's experience will reveal something new.

I'm on Ubuntu Linux and it also came back when I updated to latest nightly.

Great! Sounds like it updating fixes it for everyone. I'll close this for now, but please reopen if this comes back!

Just for the record, here is what I saw on the Browser Console yesterday when I had this bug:
"Operation failed: importing packaged app" webide.js:271
UI.reportError() webide.js:271
UI.busyUntil/<() webide.js:254
Handler.prototype.process() Promise-backend.js:868
this.PromiseWalker.walkerLoop() Promise-backend.js:744
"Unable to add project to the AppProjects indexedDB: ConstraintError - A mutation operation in the transaction failed because a constraint was not satisfied. For example, an object such as an object store or index already exists and a new one was being attempted to be created." webide.js:255
UI.busyUntil/<() webide.js:255
Handler.prototype.process() Promise-backend.js:868
this.PromiseWalker.walkerLoop() Promise-backend.js:744
