Testing Aurora/DevEdition 35.0a2 (2014-11-09) on Linux, I see active and hovered column headers in the cookies list of the storage panel to have transparent background (seen when scrolling the list down, e.g. on MDN, which sets a number of cookies).
Can you post a screenshot/screencast, because it looks fine to me on Ubuntu 14.10.
Screenshots for hovering are awkward because the mouse pointer is not on the screenshot. The mouse pointer is over the "Last accessed on" column, the active/sorted column is "Name". My system is openSUSE Factory with KDE as my main desktop and the Oxygen-gtk2 theme applied to GTK2 to fit in with the same style on KDE.
Here's the same issue on the light theme as well, so this is not specific to the dark one.
Summary: Active or hovered column headers in cookies list have transparent background (dark theme, linux) → Active or hovered column headers in cookies list have transparent background (linux)
