Steps to reproduce problem:
1. Right-click on a folder in the bookmarks sidebar and Open in new Window
2. Switch back to sidebar and click Manage

Expected results: root bookmarks window opens

Actual results: focus given to bookmarks subfolder
this works for me in build 12-16 w2k. I have two windows open, one for the
subfolder after opening in new window, and a new manage folder that has the root
bookmark folder focus.  So you want 1 window open then, so that the window get
reused?
My bad, I was actually clicking the "Manage Bookmarks" menuitem.
The "Manage" button in the sidebar works fine.

OK so based on comment 2 the steps to reproduce are
1. Right-click on a folder in the bookmarks sidebar (or from manage bookmarks)
and Open in New Window 
2. Switch back to browser (don't close the open bookmark window)
3. click ctrl-B or bookmarks>Manage bookmarks

Expected results: root bookmarks window opens
Actual results: focus given to open bookmarks subfolder
But, click Manage in sidebar and it opens a root bookmark window

If you do another Open in New Window either from the bookmark window or from
sidebar, then
click ctrl-B or bookmarks>Manage bookmarks
focus given to most recently opened bookmarks subfolder
