If you kill and restart RunWhatsApp after it stops looking like it's loading, does it show that banner again?

It seems to have disappeared now. I'm not sure what I did :/ Does that mean I've upgraded?

Yes, that means you've upgraded! To confirm, go to Options > Settings > About and look for the version number in the top-right corner about the About page. It should say 2.12.96.
So it sounds like this bug is a variant of https://github.com/mozilla/pluotsorbet/issues/1716, which is about the manual update process being confusing.
