This sounds like bug 589628 - the origin (apps.facebook.com) is distinct from www.facebook.com which your saved login is associated with. As there is no match, there is no record to read so no need for your master password.

If I enter my facebook username/password on the apps.facebook.com page, save this new login at the prompt then clear data and revisit the page in a new session, I do get the master password prompt. If you can verify I'll dupe this to bug 589628.
