Details
There must be a bug for this omission already, but I couldn't find one.
Bookmarks are not part of the Clean Profile dialog, and so "cleaning the profile" does not remove bookmarks, even though that dialog's wording suggests that "all private data will be removed".
This includes pinned sites in Activity Stream, which is particularly jarring to see on a "clean profile".

Add a description in the settings page clarifying that bookmarks and Pinned Topsites are not removed.
Something like
"Your bookmarks and Pinned Sites will not be removed"

New string for dialog that appears when user Clears Private Data when connected to Sync:
[This will clear all selected data but will not delete saved bookmarks and top sites.]
