I came across an issue where I had two addons with new permissions and I was eventually stuck in the updating of the second addon.

So I had an extension that I had not been updating for multiple Nightly releases. We then released 6.0.0 for Multi-Account Containers and I didn't get the update for containers. Even after restarting multiple times it never was updated. I saw the update come in when pulling updates in about:addon but confirming the permissions of the other addon appeared to dismiss the other permission perhaps.

I don't have a clean STR here but other people have reported not being able to update.
It sounds like you're doing "check for updates" manually (as opposed to background updates)?
For a manual update check, this might effectively be another instance of bug 1329884
I was using that, shall we dupe this and add a comment there?
