A dynamic WE theme might call browser.theme.update() which overrides the theme selected in "Themes" category. It would be nice to show a banner in about:addons' theme category when this is the case.

Tim, jorgev and mconca (and maybe others) have been working on trying to reconcile static themes and extensions that use the themes API. Can you please get in sync with them about future plans so we don't end up with two different sets of bugs on this topic.

Tim, as Andrew mentioned, there is a large internal effort to migrate everything in about:addons to about:preferences (Project Medley). Part of this effort involves rationalizing everything about themes, so that users have a single place to go to understand and manage built-in, static and dynamic themes.
I'm going to dupe this request to the meta bug (just created). UX is still working through the details, but eventually there will be something that handles the situation you are describing.
