It is confusing to me to have bookmarks stored in two places: menu and toolbar. Please add option that the two become the same one!

Expected results: a single root tree of all bookmarks, accessible either via menu or via toolbar
It's intended, as users may want to have other bookmarks in Bookmark Toolbar, compared to bookmarks in Bookmark Menu. About compacting things, there is bug about integrating Other/Unsorted bookmarks into Bookmarks Menu

As already mentioned, this is intentional and it allows different bookmarks in different places. For example, the toolbar I'd only ever want a select few bookmarks, the menu can access all of them. Bug 868664 is about combining menu & toolbar (though not sure if we'll ever do that or not), bug 1382532 is about combining other bookmarks & bookmarks menu.
