We have something in place to help prevent re-using objdirs between tup and make, but there are several cases it doesn't cover, particularly, when configure is caused to re-run by a file change and that invocation of configure changes the backend kind we don't do the right thing, although we might detect it on a subsequent run. This is kind of tricky right now because the tup and make backends have different ways that they decide when to re-run configure.
