On Windows XP w/ Mozilla 1.0 (Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:1.0.0) Gecko/20020530) I find that the prefs.js gets reset or truncated with some amount of frequency. I end up keeping a copy in My Documents to refresh it. Today the scenario was that I accidentally launched Mozilla while I was not logged into the company network (VPN). Mozilla comes with both browser and mail and the mailer complained that it could not contact my server. Since this was true, I dismissed the dialog, and hit ctrl-q to exit Mozilla. When I reconnected to the company network, brought up Mozilla again, most of my layout was intact, yet everything to do with my two email accounts were gone. The size of the prefs.js in c:\Documents and Sharing\RickB\Application Data\Mozilla\Profiles\rbeldin\nb6ngslz.slt\ was only 10k while the copy I had squirreled away was 25k. All of the browser settings appeared intact. I recovered by copying my old prefs.js in the directory and restarting Mozilla. Suggestion... and perhaps this has been done already. How about a method for backing up the preferences and bookmarks? A menu item to backup by hand would then make these items available for copying to another computer without digging around through directories.

(Was on vacation, sorry for the delay) No, am not using the QuickLaunch feature. I can't seem to isolate this to any particular activity. It happened last night after reading mail. I didn't bring up any url's, had the mailer preview disabled, read a few emails, closed it down, logged off and shutdown.
