The code that runs when you press R to mark a thread as read seems to work by hitting the database and then fixing up IMAP afterwards.
For POP accounts and local folders, this can be demonstrated as follows:
- Find a thread
- Mark some of its messages unread
- Press
Rto mark all the messages read again - Quit Thunderbird
- Delete the
.msffile - Restart Thunderbird
Note that the messages have become unread again.
I don't know what happens for news accounts, but for Owl accounts, this means that the messages never get marked read on the server.

This seems to work for Local Folders and Owl anyway. The downside is that when marking more than one IMAP thread as read then the individual messages will be marked read a thread at a time.

It's just a draft patch, I haven't run it through Try or anything. (We do have tests for marking threads as read right?)

Your guess is as good as mine, probably better. I believe so, but I don't know how intricate the test cases are.

This is actually a dupe of bug 1134024, where a fix for this never has been finished. After a quick look at the draft patch provided here, I think it doesn't work properly in cross-folder views either.
