This was probably due to changes in FF68 AFAIK. Sorry, I don't have any relevant bugzilla that introduced the change, except bug 1553779:
If you don't want this to happen, set it to 5, not 1. Scopes is not something we expect users to change, so changing it is at your own risk.

Ok, I just realized that the description of the bug I had written for some reason got lost, adding it here (cannot edit bug description):
Steps to reproduce:
- Create a new Firefox profile (without launching it).
- Add a
user.jsfile in the profile folder, withuser_pref("extensions.enabledScopes", 1);. - Launch Firefox with the new profile.
- Restart Firefox.
- Type something in the urlbar -> search engine icons have disappeared.
The search extensions also stop being listed in about:debugging. Besides, switching extensions.enabledScopes back to the default value does not fix the issue, the search icons do not reappear.

Yes, but we are a bit concerned with the fact that changing the value to 5 in an old profile (which already has the problem) does not bring the icons back.

Why would you set enabled scopes to to 1?
This is the expected behavior because you've said "don't load any addons from Firefox except the profile"

They actually seem to be loaded, but only the first time you open Firefox. After restart, the search icons disappear and the search extensions also disappear from the list in about:debugging. And this bad state is not reverted when changing back enabled scopes to the original value.

I can't reproduce this on Nightly. Does it still happen?

I can still reproduce if I additionally set browser.search.modernConfig = false.

The legacy config is now gone, so this does not apply anymore.
