Is it possible to prevent the wpt update from removing annotations about branches (like only failing on Nightly)?

Ugh yeah. You need to write the rule so that the conditional thing applies to a configuration that the sync never sees e.g.

[foo]
  expected:
    if release_or_beta: PASS
    FAIL

Doing something like

[foo]
  expected:
    if nightly: FAIL
    PASS

won't work.
