Steps to reproduce:

Patched and applied a custom theme [1] using SecureUxTheme [2]
Expected to see the new Proton context menu

This is by design. We only use custom styling when the default Win10 theme is applied. This is necessary because we must honour high contrast themes. We cannot distinguish that you would want your custom theme styling to be overridden by ours, when high contrast themes do not.

If you're comfortable with the pieces of software you linked, and particularly want proton styling, I'd suggest using userChrome.css or similar to copy the styling that only applies in the default theme: https://searchfox.org/mozilla-central/search?q=%28-moz-windows-default-theme%29+and+%28-moz-os-version%3A+windows-win10%29&path=&case=false&regexp=false
