STR:

1. Open AMO
2. Navigate a theme theme and click Install Theme then Click Add
3. Navigate another theme and click Install Theme

Actual Results:
two door-hanger popups. And they overlap.

Expected Results:
should not overlap.

I believe these popups aren't notifications/alerts. But I don't know what the correct component is: something general in UI, or something specific to the addon manager UI? I'll put this in Untriaged to get it redirected appropriately.

This doesnt look like a theme problem. I think Addons manager might be the best place to start, but if it turns out to touch theme CSS please send it back.
