Steps to reproduce:
Right mouse click->compact at the account level. Waited until compacting is complete. Then restarted Thunderbird.
I made sure that all folders were synced and all messages were downloaded before I compacted.
This is an IMAP account and a fresh install of Thunderbird 115.9.0 64bit build 20240314154241 on win 10 64bit 22H2
I did not have this problem with Thunderbird v91.x
I have message synchronizing turned on for all folders regardless of age and size.
I have tried with "Allow antivirus clients to quarantine individual incoming messages" checked and unchecked. The problem still occurs.
I've tried deleting all .msf files in the profile. The profile is excluded from antivirus.
I can reproduce it. Profile size is around 11gb. ~70,000 emails and ~2000 folders

Please forgive me if this is a dup. I could not find an answer or bug report after searching.
When I do right mouse click->compact on the account level, it will compact all folders as it should. But after I restart Thunderbird, it downloads/resyncs and reindexes all emails and folders. It reloads the entire email profile like it was just added. When I click on a folder it shows up empty and then redownloads the email headers and then downloads the full email. Even though, the email was already downloaded before compacting.
The attached pic is immediately after a restart and the folders are being reloaded. It starts out with no folders. I wasn't able to take the screenshot in time and that is why it contains some folders.
Expected results:
right mouse click->compact on the account level, it should compact all folders without redownloading all folders/messages again. Only the emails that haven't already been downloaded should be downloaded.
I don't know if it helps, but I'm using mbox on thunderbird. The server is using maildir.

It doesn't do that normally. Perhaps something special with your server.

Does this only happen with subfolders of Trash or also with others?

Possibly another problem with the open file limit. See also: Bug 1554188, Bug 1787609
I apologize for my delay in responding.
It happens with the trash folders and other folders.
It does it after I search all of the folders and subfolders. So, I think it might be related to the open file limit bug also.
If you still would like me to do a log, how do I do one for version 115? That link says that imap logging isn't available in ver. 115.

Yes, it does happen with version 128.1.1esr 64bit.
It also happens after a search of all folders. I think it is related to those other two bugs Bug 1554188, Bug 1787609.
It happens on 20+ different computers.
@travis, could You try to reproduce this using Betterbird 115.15.0-bb32? They are claiming that their fork of Thunderbird has fixed some bugs with indexing, *.msf summary files and other things around locally-mirrored IMAP folders and files (in mbox and Maildir format).
I've tested Betterbird 115.x with some heavy users (over 3000 folders and 120000 mails - 80GB mailbox) and BB performs much better than TB (more snappier, no rebuilding *.msf summary files). I'm just curious about Your experience.
