Steps to reproduce:
Go To about:preferences#privacy (doesn't matter how you get there)
Under "Cookies and Site Data"
Set "Delete cookies and site data when Firefox is closed" as checked
Click "Manage Exceptions" button
Enter a valid website address (eg https://www.abc.net.au/), click "Allow" button
Click "Save Changes" button
Under "History"
Set "Firefox will" to "Use custom settings for history"
Set "Always use private browsing mode" as unchecked
Set "Remember browsing and download history" as checked
Set "Remember search and form history" as checked
Set "Clear history when Firefox closes" as checked
Click "Settings" button
Set all as checked
Click "OK" button
Under "Cookies and Site Data"
Click "Manage Exceptions" button
Note that previous settings are saved (eg https://www.abc.net.au/).
Close Firefox
Start Firefox
Go To about:preferences#privacy
Under "Cookies and Site Data"
Click "Manage Exceptions" button
Note settings are missing
Click "Manage Exceptions" button
Enter a valid website address (eg https://www.abc.net.au/), click "Allow" button
Click "Save Changes" button
Close Firefox
Start Firefox
Go To about:preferences#privacy
Under "Cookies and Site Data"
Click "Manage Exceptions" button
Note settings are missing
Actual results:
Exceptions under "Cookies and Site Data" lost
Expected results:
Exceptions under "Cookies and Site Data" retained

I think that the "Cookies and Site Data" settings should be combined with the "History" settings and how "Exceptions" work made clearer

The Bugbug bot thinks this bug should belong to the 'Toolkit::Data Sanitization' component, and is moving the bug to that component. Please correct in case you think the bot is wrong.

There is a new clear history dialog being worked on that is expected to ship in Fx128 clear-data-revamp, which consolidates the various different clearing dialogs that you have encountered. Hopefully the consolidation helps make the process a bit clearer.
The exceptions being cleared on shutdown is an ongoing bug being looked into here Bug 1658094. A temporary work around if you want to keep your exceptions is to uncheck "Site Settings" when clearing data on shutdown.
Is the exceptions clearing the main painpoint of this bug, or is it something else that I may have missed. Could you clarify that?

Apologies for not being clear about the issue... My main point was about the exceptions not being saved.
(Before posting the issue I did a search for similar but didn't find the items you detailed - thanks for pointing them out)
