Hypothesis: We are potentially losing some metrics, because we never reach the required number of writes and thus never flush them to disk.
By flushing at least every few seconds we should be able to reliably persist these metrics, while not causing high disk IO or CPU usage.

I agree with your analysis and outcome. Adding a 2s flush timer will increase the quality of the data significantly at the cost of slightly more time spent writing to disk.
