"Run junk mail controls on folder" only moves a fraction of spam to Junk folder

Using Mozilla 1.6b (same problem with v. 1.5), when I download email via phone
line, some is marked "junk" and moved to Junk folder. I then go over the rest
and mark the rest of the spam "junk". When I then go to Tools, Run junk mail
Controls on Folder, it picks up and moves only part (usually about half if I
have marked more than a couple) to the Junk folder. 
Today, for instance, I had 43 total messages. 20 had already automatically been
identified as junk and moved to Junk without any action from me. There remained
in my Inbox about 10 junk messages (all were really junk) that Mozilla did not
identify. I manually marked them "junk." When I ran Run junk mail Controls on
Folder the first time, it left 4 behind. They were no longer marked "junk." I
marked them again, and it left 2 behind. When I remarked them "junk", they were
finally moved. Then I went to the Junk folder, checked it for non-junk (if there
had been any, I would have marked them "not junk" and dragged them back to Inbox)

Steps to Reproduce:
1. In email inkbox, manually mark a number of messages (say 12) as junk. 
2.  Do Tools, Run junk mail Controls on Folder 
3.  Remark junk messages and repeat step 2 until all are moved. 

Actual Results:  
After step 2, only a portion of the marked messages were moved out of the Inbox.
Following step 3, the rest had to be remarked and step 2 repeated until they
were all gone. 

Expected Results:  
Picked up and moved them all at once. It did so in v. 1.4. 

Mozilla is my default browser (I use IE only for a few web sites for which
Mozilla does not work), and I have no other mail client installed. I use the
Classic theme.
If I mark manually a non-identified message as junk, the message is immediately
moved to the junk folder (per setting). => WFM with Mozilla 1.6 final WinXP.

Your report describes exactly the process of training the filter.  Selecting
"run junk mail controls" tells Mozilla to rescan every message and decide if
it's junk, not to act on existing junk designations.  To move messages on manual
junk marking, set that pref in the JMC dialog, as comment 1 suggests.
