Sometimes when new mails have just been downloaded the junk filter does not run,
it just leaves the spam in my inbox. It leaves ALL spam mails and they are
usually very obviously spam mails so I'm pretty sure it's not a issue with the
actual junk mail checker but rather it's a problem with the junk mail checker
not running all all.

How can I see if it actually runs?
Is there any relevant log files?

Try Tools->Run Junk Mail Controls on Folder and see if that does anything?
Yea "Run Junk Mail Controls" does the job, but this is not a solution of course.
Is the problem here that certain mails that you think are junk are not being
marked as junk, or that mails are being marked as junk, but not moved to the
Junk folder?
No they are not marked as junk BUT they are *obviously* junk. They are so
obviously junk that I can not even imagine that my well trained filter should
not catch them. Usually my filter catches every single spam for say two weeks
and then one day it just leaves all spam in the inbox. Also when I manually
activate the "Junk Mail Controls" it does sort out only the spam (and then it
recognized them correctly).
Do you have any mail filters (also on outgoing mail) which possible filter mail
into Inbox? I'm thinking of Bug 239168 here.
Yeah I have about 40 filters that sort stuff from inbox to subfolders in local
folders. But note that I have this problem in the latest stable Seamonkey build
and the other bug you pointed to seems to be resolved in my build?
But there are no mail filters that filter mails into the Inbox (so not out of
it, but into it ;)? What do you mean with latest stable Seamonkey, do you mean
the new nightly builds of SeaMonkey or do you simply mean Mozilla 1.7.11 (the
other bug wasn't fixed in Mozilla 1.7.x for a reason i do not understand)?
None of my filters move mails into the inbox (they only move mails from the
inbox to other locations). By latest stable build I mean the 1.7.11 version marked:

Mozilla/5.0 (Windows; U; Windows NT 5.0; en-US; rv:1.7.11) Gecko/20050728

That whole thing with the other bug not being fixed in seamonkey bothers me.
I've heard rumors about Seamonkey development being discontinued? Is this true?
If there is noone fixing the bugs we submit then you should remove the ability
to submit because testing and reporting takes time and effort!
Well, that other bug wasn't fixed in Mozilla because...i don't know to be
honest, probably human error (the Mozilla 1.7 development was already split off
onto the branch at that time). Development nowerdays continues mostly without
the Mozilla Foundation and the new product will be called SeaMonkey. A 1.0a
version of it was already released, see
http://www.mozilla.org/projects/seamonkey/ (maybe you also want to try it to see
if your bug still exists there).
WFM per reporter (who's on thunderbird, but this should also apply to suite) "I'm currently on TB 2.0.0.9 and I havn't seen this problem for months. Not sure what version upgrade fixed it though."
