I have realized by getting into Safari (MacOs browser) that the default system
browser was not linking correctly to Firefox application file. It shows Firefox
in the combo box but with the default application icon. It seems that it was
pointing to the old file (I overwrote previous version file with the newer one),
but when checking if Fx is the default browser from it preferences, it response
all is ok.
A workaround is to change the default browser from Safari preferences and
browsing again to the fx application file. The fix should be in the checking
system browser process in fx preferences.
Same problem with me. If I click on my Yahoo Mail link in Trillian, or double-click on the Gmail Notifier icon in the taskbar, while Firefox is closed, the broswer will open but with no new tabs. I must click the links again after opening browser to access them.

Confirm same behavior on Firefox 3.0b2 (full version info below) and Mac OS 10.5.1 -> click a link from any other program while Firefox is closed, and Firefox opens, but shows the home page. Click the link from another program while Firefox is running, and it properly opens that site.

Follow-on to comment above -- behavior is same whether preference is set to open links in "New window" or "New tab".

I'm seeing this bug with Firefox 3.0.1 on Windows XP SP2. That was using a clean profile and then installing a few extensions.
It's most noticeable when Firefox is closed and I'm in Thunderbird. I click a link in Thunderbird expecting it to open up in Firefox but nothing happens. Go to check Task Manager and see Firefox using around 9MB of memory, it's the same amount of memory every time and yes Firefox was shut down properly (I shut it down and check to see if it's still in memory before testing).
This used to happen in Firefox sometimes, before the 3.0 release but it's been solved for ages and I haven't had any problems until Firefox 3.0.

By any chance do you have "don't ask at startup" unchecked in the profile manager?

No I don't have "Don't ask at startup" checked. I do have profile manager set to open when I use the shortcut though.
On a perhaps unrelated point, is Profile Manager supposed to open if you have multiple profiles and are not parsing the -ProfileManager argument?
Because that's the behaviour I am seeing, perhaps it has something to do with that. I'm trying using the -ProfileManager argument now to see if that remedies it.

Jonathan, what you are experiencing is bug 395891 which is fixed in what will become Firefox 3.0.2

That's good to know. Sorry if I was commenting in the wrong bug but the description seemed to describe my problem fully. Thanks for your help, I'm glad it's fixed.
