At our office, we choose to use Mozilla Suite/Thunderbird to filter mails throughout the day. As of Mozilla 1.7, and bug 225021, mails were marked as \Seen, as well as \Deleted once filtered to. The IMAP account is set as such:

When I delete a message: "Mark it as deleted"
× Clean up ("Expunge") Inbox on Exit

Then, filters are set to move important mails to local folders, or just delete things. The filters offer actions that include "Mark the message as read" as well as "Delete the message".
Before 1.7, the behavior was to not mark filtered messages as read, as they weren't read yet. Since it was decided that these filtered messages were considered "Moves" and a "move" got defined as a "Copy then Delete" and "Delete" was deemed a "Seen" e-mail, filtered mail got marked as \Seen. We would like an option to turn that off.

I am up in the air about whether or not a filter-mandated "delete" should be a "seen" but I'd be up for whatever is easier to introduce. I would be OK if deleted mail was marked as seen, but it's technically not seen, and you can always make a filter do both a deletion and a 'mark as read'.

However, I do agree that an interactive (GUI) delete should certainly mark a mail as read, where as an interactive move would not, unless you clicked the message, which follows the behavior set in the preferences.

Currently, filtered mail is not marked as read when moved to local folders.

I think a checkbox in Account Settings -> Server Settings 
underneath "When I delete a message" and it's set to "Mark it as deleted" then a greyed out option shows up:
× Mark filtered messages as "seen"

or "Mark unread moved messages as "seen""
or something like that.
but I would happily settle for a user.js setting.
