STR:
1. Have "Command click on link: Open in new tab" as well as the "load in background" pref set in your preferences
2. Have download manager closed
3. Go to http://news.com.com/2061-10789_3-6066688.html
4. cmd-click the PDF link at the beginning of the article
-- A new, blank tab will open in the background
-- and the download manager will appear
5. Highlight the close button (x) on the background tab, while keeping the download manager in focus.
6. Press cmd-w to close the download manager
Results:
A grey rectangle appears around the close button (x) as shown in the screenshot I'm about to attach.
I'm sure there are other ways to reproduce this, but don't have time to test right now. For example, any download should cause the new tab and download manager to appear. And it may also occur with other windows, not just the download manager.
(Using Version 2006051901 (1.0+))

[5:47pm] aschulm|work: ss|gone: the bug you reported is actually part of another bug
[5:48pm] aschulm|work: ss|gone: and by that I mean it is already reported in another bug, but the instructions and screenshots are helpful
[5:49pm] aschulm|work: its the same as bug 336216
