Seen using Mozilla/5.0 (Macintosh; U; Intel Mac OS X; en-US; rv:1.8.1b1) Gecko/20060804 BonEcho/2.0b1.
STR:
1. Add a new toolbar.
2. Uncheck the toolbar so it does not show in the UI.
3. Click a link on the page in your existing window and select "Open in New Window"
The new window opens with the toolbar showing, even though I had unchecked it.
Expected: The toolbar would not show in the newly opened window.

Although this bug was filed a while ago and applied to the branch, this happens on the trunk following the same steps. Using Mozilla/5.0 (Macintosh; U; Intel Mac OS X 10.5; en-US; rv:1.9b3pre) Gecko/2008020304 Minefield/3.0b3pre

I am still able to reproduce this - however, with the changes happening to customization via the Australis project (bug 770135), I'm not sure this will be an issue for much longer (since we're likely moving the ability to add custom toolbars out of the core product).
