First couple of times I thought it was my imagination but now I am sure that I am seeing my bookmarks revert to old states, I'm just not sure what is triggering it.

I have weave installed so possibly that is accidentally reverting things?

I also occasionally accidentally run BonEcho on my Minefield profile so maybe this is causing some problem?

Looking at my bookmarkbackups there is a drop from 32k down to 17k filesize on the 4th Feb. Looking in the files this appears to match when the revert happened.

Dietrich says that if the sqlite database goes corrupt then we reload from bookmarks.html. This could be possible, however my bookmarks.html is old, last modified on 3rd Feb, indeed it contains the old entries that I now see in my bookmarks. bookmarks.postplaces.html is newer, 5th Feb.

Anything else I can look at, this seems like a pretty major issue to me.

It sounds like back and forth between branch and trunk. Some of it was fixed in bug 381216. I'm not sure if there is a limit to how many times one can revert back and forth. However, you may be seeing bug 406114
Yeah, just tracked through the code to figure out why it was happening and found that too. It really should be fixed.

Bug 451915 - move Firefox/Places bugs to Firefox/Bookmarks and History. Remove all bugspam from this move by filtering for the string "places-to-b-and-h".

In Thunderbird 3.0b, you do that as follows:
Tools | Message Filters
Make sure the correct account is selected. Click "New"
Conditions: Body contains places-to-b-and-h
Change the action to "Delete Message".
Select "Manually Run" from the dropdown at the top.
Click OK.

Select the filter in the list, make sure "Inbox" is selected at the bottom, and click "Run Now". This should delete all the bugspam. You can then delete the filter.
