See bug 432421 comment 12. If a graph has an an assertion with a given anonymous resource as the subject and object, and no other assertions have the anonymous resource as an object then the comparison will neither fail, nor test that a matching assertion exists in the other graph.
Will be fixed by the patches in bug 397193
