Can you give another URL (without login) where this happens?

Goto MSNBC.com. Select one of the links to a video. In FF2 with that setting it will open in a new tab. In FF3 it will open in a new Window. Note I am running TabMixPlus but when I disable it it still acts the same.

This is probably happening because the site specifies a size for the popup. See this page for how to change the behavior: http://kb.mozillazine.org/Browser.link.open_newwindow.restriction
