User-Agent: Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:1.9.0.6) Gecko/2009011913 Firefox/3.0.6 (.NET CLR 3.5.30729)
Build Identifier: Thunderbird 3.0b2 'official' / Lightning 1.0pre (28 Feb 2009)
The Calendar List isn't sorted according to the pref "calendar.list.sortOrder" (which contains the correct order, by the way).
Also, perhaps related, I can change the order in the UI by dragging/dropping calendar names, but this doesn't persist after restarting TB.
I'll attach the relevant parts of prefs.js after I submit this bug.
FWIW, I just upgraded from TB 2.x / Lightning 0.9.
I noticed right away that the calendars were not in the correct order (before I tried to drag/drop them).
Reproducible: Always
Steps to Reproduce:
1. Upgrade from TB 2.X / Lightning 0.9 to TB 3.0b2 / Lightning 1.0pre 28 Feb 2009
2. Click on the shortcut to open Lightning in a tab
Actual Results:

Expected Results:

This might be a regression from Bug 475715 too. Could you test if it works in the 20090226 nightly build?

Yes, the calendar list is sorted correctly with the 20090226 build of Lightning. I verified it with this one:
