preferences for warning messages not preserved after major update 2.x to 3.0x

Details
While testing major update for 2.0.0.20 to 3.0.9build2 on Mac, I checked a couple of checkboxes in the warning messages settings. After the update, the warning message settings appear as in a default 3.0.x installation, instead of having the ones I also checked.
Steps:
1. Download and install Fx 2.0.0.20 and change the update channel prefs to betatest (as of 4/16/2009)
2. Run Firefox and open the security preferences
3. Click the Settings button under Warning Messages (at the bottom)
4. Put a check next to "I am about to view an encrypted page." and another check next to "I submit information that's not encrypted" and dismiss the preferences.
5. Check for updates; accept and install the major update offer.
6. In the new installation (Fx3.0.9) check the warning messages preferences.
Expected: The two settings you checked should also be checked
Actual: The two warning messages that I checked prior to the update are no longer checked in the new version.

It sounds to me like the actual preferences used to store these settings may have changed and the call sites that uses them don't migrate the code. Whatever the case, app update doesn't and never has been responsible for or had control of preferences beyond the app update preferences controlled by app update code.

Firefox3 is old and the old migration doesn't matter.
