The main firefox window will also be re-sized to the width and height of the popup, if one is specified. (causes a very disruptive browsing experience). Started in Firefox 3.5b4 Reproducible: Always
That is the purpose of that option - if you want the popup to open in a new window then disable that option. If you don't want it to resize the existing window then use the appropriate preference under Content > Enable JavaScript > Advanced. You might also want to see bug 186708
