492126 - When using pref 'new windows in a new tab', it causes popups to open in existing window

When the Tab Preference option "Open new windows in a new tab instead" is set, any site that opens a popup window will open it within the existing window as a new tab (instead of a popup).

The main firefox window will also be re-sized to the width and height of the popup, if one is specified. (causes a very disruptive browsing experience).

That is the purpose of that option - if you want the popup to open in a new window then disable that option. If you don't want it to resize the existing window then use the appropriate preference under Content > Enable JavaScript > Advanced.
