After a lifetime of Eudora on Mac and Windows, I have recently changed to Penelope.  There are a few critical usability improvements that would help. 

When the penelope option "automatically open mailboxes that receive new messages" is set, when mail is filtered to Junk and/or Trash these folders are opened. 

Bug 343777 covers this problem in part.
Also, when new mail is received and filtered to a good folder, it is opened and the reading focus is changed to the other folder.  

Classic Eudora behaviour is not to open Junk or Trash, not to change the reading focus to the folders that receive new mail. 

Note that "Select newly inserted nessages" is NOT set. 
Using POP3, filters to local folders.
