Tom Gewecke just pointed out a new/the first AAT Malayalam font now available http://m10lmac.blogspot.com/2009/09/new-malayalam-font-for-os-x.html
According to the font's website, the people behind the AAT port believe rendering is just fine in Firefox 3.x (but they note Safari and Pages have issues; dunno if that's CoreText, or WebKit and whatever custom buggy text layer Pages uses, or bugs in the font).
I'm not in a position to judge whether the font is complete enough/bug-free enough for us to set as default (see bug 442161 comment 2), but I no longer see glyph boxes while browsing through Malayalam websites, so filing this to get it on file and so we can start thinking about/investigating it.

Wikipedia's Indic support page also mentions another font, Dharani, from prokerala.com: http://www.prokerala.com/malayalam/
Again, I'm not in a position to judge quality.
