This problem shows in a current build (source pulled today) and has been present since at least 2009-09-09 (the previous build I was using) and actually before then (but I don't remember the date of that build).

When reading email on a POP3 Inbox, select a message in the threadpane, doubleclick to open it. Then use 'f' to advance to the next message. The message window will show the next message, but the threadpane will still have the original message selected. After advancing thru and reading all the new messages, they will all still be displayed as New in the threadpane, because the threadpane selector never advanced.

As a consequence of this bug, when you hit the Reply button in the open message, the composer generates a reply to the message selected in the threadpane, not the message you're currently displaying. You have to explicitly go back to the threadpane and select the desired message before you can reply to it properly.

If you happened to delete the first message that you selected, (which also advances the message window to the next message), then hitting reply will basically compose a blank message.

Perhaps not related, but - while you have message windows displayed, if you select any message in the threadpane and delete it, all message windows get closed. I would expect that a message window should only get closed if it matches the message that was selected in the threadpane. This is particularly annoying if you had a couple message windows open for reference, because then you have to go find them all again.
