However, if I go to "Bookmarks" > "Organize Bookmarks" and view each folder on the left-hand side, the URL(s) are indeed there/saved. Reproducible: Sometimes Steps to Reproduce: 1. Right-click on the Bookmarks Toolbar and choose "New Folder". Name it and continue. 2. Then, create another folder within the folder you just created (name it, etc.) 3. Go to a website that you want to bookmark in a new tab. 4. Highlight the URL and drag it to the INNER folder that you have just created. Actual Results: The URL does not visibly appear in the inner folder. Expected Results: The URL should appear to the user in the inner folder.
Sometimes this was a problem, other times, it was not.

Similar thing happens with me, I create a New Folder on the Bookmarks shown on the the tabbar I've left them (this case the menu bar), I then move a pre-existing bookmark or bookmark folder and it shows in the sidebar or window but not the tabbar folder.

yes, this is the same problem as mentioned for bug 545185 and bug 544029, as mentioned by zug_treno. They are not exactly the same, but are definitely along the lines of the same issue. This is still unresolved in Firefox 3.6.6

I was about to enter a bug report, but it looks like this one, maybe, so here is a reproducible annoying example. This is a really bad bug, in my opinion: There's a bug in bookmarking. It seems to be new in V3, since I did not see it in V2, which I upgraded from a few weeks ago. Example: You have a folder, call it houseblogs, in the Bookmarks toolbar, and it contains a web page, let's call it MyOldHouse (along with other webpages in my setup, I suppose this fails also if there is only one page in the folder, but I didn't test that.) MyOldHouse is interesting today, but I don't have time to thoroughly read it, so I bookmark it into another Bookmarks folder called stufftoread. It shows up in stufftoread, BUT it has been taken out of houseblogs, so good luck with that, if you don't notice that has happened, and you remove it from stufftoread after you've read it, you lose it.
By the way, the implementation of bookmarks in V3 has a serious performance issue. When I was converting from V2, I accidentally loaded my bookmarks in twice, so I had probably 600 (I forget exactly since it was a few weeks ago) that I needed to delete. If I selected them all and said delete, it seemed to never finish. I went away and had lunch and came back, it was still apparently trying. I tried this twice and gave up eventually each time. Unhappily when you give up (I think I had to kill Firefox), nothing has deleted, it has made no progress, so you;re back to square one. BUT if I selected say 30 or so and did that 20 times (oh wonderful) it did delete them in a total time far less that then 600 had consumed. The 600 never finished before I gave up on them, so I don't know if they would have ever finished. This looks like the design of bookmarks has a flaw in that its algorithms are not designed to take into account large sizes. Not handling size right is a beginner's error in programming.
