Details
When closing Firefox the shutdown progress begins before the window is removed from the screen. By first removing the window from the screen, we can greatly improve the perceived shutdown time.
Recommendation:
1. When shutting down Firefox close the window first (remove it from the screen)
2. Once the window is removed begin the shutdown process.

Won't this make the user more prone to face the "Firefox is already running..." message when opening the process again right away?

Improving the perceived shutdown time is dishonest. When the user quits Firefox, he is quitting because he wants Firefox to QUIT so he can restart it, use the RAM/CPU for another app, or shut down the system. If Firefox isn't really finished quitting when it appears that it is, the user will be confused and frustrated, because he won't be able to do any of those things he is expecting to be able to do.
A better solution would be to create a small "Quitting Firefox..." window, then hide the main windows, then actually quit. That improves communication with the user and looks better than watching tabs and windows gradually go away.

bug 662444 is the only proper solution here. Hiding the window sooner will just make the existing problem of hidden window during a long shutdown worse.
