For instance, the Linux-32 build [1] has all mochitests and reftests, as expected, but tbpl shows that it's missing mochitest 2,3,5, jsreftest, reftest-gl, and xpcshelltest. This has happened to me on my last five or so try pushes. The set of jobs left out seems to be random. As far as I know, this is a problem with multiple jobs starting at the same unix timestamp...

Do you mean the exact same push time or the same timestamp on tinderbox, maybe the second messes up tinderbox itself. In that case there is nothing tbpl can do about it when we simply don’t get the data from tinderbox. Or are you using the history feature?
