When I go to http://www.intel.com/support/graphics/detect.htm to find new drivers, and click the "check for driver updates" button, a Java permission dialog comes up. I can't interact with the dialog, and then the plugin gets killed for non-responsiveness a little while later.
Java is U21 6.0.210.7, Win64 running 32-bit browser.

I also get this when Flash pops up an "internal dialog" about installing AIR (I know, I know): click the "Download and Install" button in the middle of the page on http://www.rdio.com/#/apps/desktop/ .

The java security dialog is generated by a separate java process, and is parented to our browser window. The call chain looks like this: browser -> plugin container -> java plugin -> java process -> browser -> plugin container = deadlock. It's fubar basically. I haven't found a solution yet.

The Flash situation is different because we don't seem to kill Flash, I'll file a separate bug when I get to a real browser tmw.
