This may be my fault, I can't tell yet, but if you install Scriptish https://addons.mozilla.org/en-US/firefox/addon/231203/ then install any script at all, then you will see the "Updates available" tab displayed and if you click that then the Addon manager will say that there are no updates available.

Have you set to update your extensions manually? Sounds hardly like a dupe of bug 591024.

I have applyBackgroundUpdates set to AddonManager.AUTOUPDATE_DISABLE https://github.com/erikvold/scriptish/blob/master/extension/modules/script/script.js#L90
When I set applyBackgroundUpdates to AddonManager.AUTOUPDATE_ENABLE then the tab does not appear (but then user scripts automatically update which I don't want)

That really sounds like bug 591024, but I will just add the dependency because user scripts are involved here.

It is indeed bug 591024. There's nothing specific to Scriptish/user scripts/other providers here.
